Since it doesn't happen too often it would be enough not to use the word "order" without sales or purchase before it. It is currently done correctly almost everywhere with the exception of some 10 places I guess. Unfortunately those are on the forms and thus problematic because there is no real context.
The second one is "reference" with a similar issue but less problematic.

It depends where exactly the problem arise. I guess the two meanings are in Sales and Purchasing modules and never appear together. In this case separated message file can be created and used in Purchase module.

Another approach is used by Freeciv .org community (see http://freeciv.wikia.com/wiki/Internationalization). Their way forces using translation files also for english language.

Yet another approach is desribed in gettext documentation:

So far nobody reported ambiguity problems in other languages (although I could find some in polish translation ), so if the problem is only in a couple of places maybe the easiest turnaround would be to distinct conflicting strings with e.g. different number of spaces added?

I do have slight problems with the translation into German:

You often use the word "order" plus some combinations for PO as well as for SO. In German there is a clear distinction because PO = "Bestellung" or "Lieferantenauftrag" and SO = "Auftrag" or "Kundenauftrag". Auftrag (the direct translation of order) always means sales order.
Any idea is appreciated...
